Folks, I promise the basic questions will stop soon, but I have another one.

When I installed Legacy, I accepted the defaults for the photo file.

It seems, though, that the best thing to do is to actually put all of the photos and stuff in one location, rather than simply linking to them all over my computer.

How do you do that? And if I do this, will those files be backed up just like my Legacy database files?

Its not the only way, but I prefer to keep all my photos of people in one directory with subfiles for each family branch. The reason I do it this way is so that I have each photo showing in the Legacy photo album and I can check it rather easily. Another reason is that I back up my genealogy and having the photos under one folder makes it easy. My photos include photos of documents as well as people - I keep very little paper and the folders make it easy to locate.
Yes, I agree with keeping them all in one general location as David said. And yes, when you backup, you select Backup Media Files, and you will back up all the locations of your photos and stuff. If you ever move your items, you will need to "relink" them, so keep that in mind as you are setting up.
I made the error of having photos all over the place when I first started using Legacy. I did not know any better. I now have a "picture" folder set up under the Legacy file. I also wish I had labeled my pictures differently when I started. The folder sorts the pictures alphabetically so I wish I had put the last name first followed by the first name.
I created a folder on the c drive called Legacy Images. I have sub folders for census, certificates, parish registers etc but I go one step further and name all pictures with the RIN first ie (123) then the name and what it is ie baptism marriage burial etc that way when I select sort by name in the folder all the ones of that rin number are together and it sure helps out when you have the same name repeated a half dozen times in your tree. It makes backing up the images very simple just one large folder to backup. The reason its on the c drive is that I can just copy the folder to my laptop and Legacy finds all the images very simple and easy to do.
